I think the Ocean Kayak Scupper Pro remains one of the most popular choices.

For a dry seat and high stability (either of which may or may not be important to you) consider the Wilderness System Ride.
The Wilderness System Tarpon line is new since I looked at S-O-T's, but get good comments.

Hobie is now making some nice kayaks, as well.

This site is one of my favorite kayak fishing sites, if you haven't seen it.

Your best bet is to try as many of them as you can, and see what feels comfortable with you.  Most outfitters, including REI, frequently have demo days where you can test-paddle craft.  It is worth doing that before you put your money down.
